My father commented (quite accurately) that Chloe has become the silver age Pete, who knew Clark's secret, but Clark never realized he knew. So Pete would sneak around covering up for Clark, pretending to be asleep while Clark changed into Superboy, etc.
Though I realize that you mean it as Chloe being left mostly out of episodes because they don't know what to do with her. Give it time--the magic crystals thing can only go for so long.
