Stones are easy: Clark has one (that he took from Lex's jet and that gave him his powers back in the Halloween episode). Jason gave one to Lana at the end of this episode. And Dr. Swan found one that he gave to his disappearing lady friend.
I'm not sure what your new problem with the Lana/Clark conversations are. They haven't changed in four seasons. Same bad acting, same attitude, slightly different words.
Though Lana has been mixed into the Superman mythology for years. In silver age continuity, she's was Superboy's Lois, and then Lois' chief competition for Superman's attention. In modern continuity, she was the first non-Kent to learn Clark's secret identity.
